- When considering ideas for the film, producer Lionel Wigram thought about doing a documentary-style film about Newt Scamander.
- Earlier versions included a subplot in which Jacob began the film with a fiancée (named Mildred, played by Sinead Matthews) who broke off their engagement when he failed to secure the bank loan he was applying for when he met Newt.
- A page from an early draft that appeared on J.K. Rowling's website featured the goblin gangster Gnarlak speaking to Newt about also being from "the old country" (the United Kingdom) and saying that his whole family worked for Gringotts.
- At a 2016 press conference, J.K. Rowling described an early draft as "really dark" and including "a lot of stuff in the sewers." She said director David Yates's response to her after reading it was “This is a very dark draft… you need to lighten up a little.”
- When Newt and Jacob are at Queenie's and Tina's flat, Queenie and Tina sing the official school song of Ilvermorny School of Witchcraft and Wizardry in a deleted scene.
- In a deleted scene, Jacob and Queenie are on the roof when Queenie learns that Jacob's brother died in World War I.
- At the end of Fantasic Beasts we see a wisp of what's left of Credence. In a deleted scene, we find out this wisp is what's left of Credence in his Obscurus form. After reforming, Credence is overwhelmed when he finds his adoption papers in ruins, leading him to Paris.

- In a deleted scene, Dumbledore tells Newt that "[Grindelwald] had a vision, you see, many years ago, in which an Obscurial killed the man he fears above all others."
- In a deleted scene, we see Nagini and Credence on a rooftop by the Eiffel Tower. Credence is able to demonstrate to Nagini how he is able to control his Obscurus.
